Here you are describing a state that is always true ‘ he is afraid of flying’.
You can use ‘have a feeling of something’ to describe a one-off situation
e.g.’ I had a feeling of dread when I saw the storm arrive’.
This is quite a poetic usage for a specific situation, otherwise you would say ‘she has a fear of flying in bad weather’, or ‘she is afraid of flying in bad weather’.
